Short summary
Jack works with CTU and the First Lady in a last attempt at bringing down the President of the United States.
Detailed summary
Mike meddles with the paperwork of the co-pilot on President Logan's helicopter, so that he is removed from the flight. Pierce knocks him out and, in the pilot's place goes Jack, who now has Marine One identification papers thanks to Mike.
Although Martha stalled President Logan with her seduction, he is soon ready to leave, and they along with Mike arrive at the helicopter. Martha pretends that she has left her medication behind, and tells Logan that it will look better if he goes alone because stepping out of the helicopter by himself will make an image that will look good both now, and in the pages of history. Logan's ego appeased, he agrees with Martha and gets on the chopper alone.
The helicopter takes off. Holding the pilot at gunpoint, Jack tells him to keep flying, and disconnects the flight communication equipment. After stunning the Secret Service agents, Jack handcuffs President Logan. Chloe gives the pilot directions on where to take the chopper. Logan attempts to reason his actions to Jack, saying that it wasn't his fault but the fault of people who worked for him who took things too far. Jack is far from convinced. The chopper comes down to land, and Jack and Logan exit into the nearby warehouse.
Against Logan's protestations, and attempts to bribe him, Jack empties Logan's pockets and handcuffs him to a pole. Morris O'Brian arrives with the modified equipment from Chloe. He evidently has met Jack before. After handing things over, Morris is stunned to see the President in the building but Jack tells him to leave. Chloe calls to tell Jack that, with news of the President's chopper going AWOL likely evident, they have about 10 minutes until response teams arrive. Unless Jack gets proof, they will all be arrested for treason.
Jack sets up a video feed with the President, which Chloe watches. He tells Logan that he will get a confession out of him no matter what. Logan denies being involved, and tells Jack that he will certainly confess if tortured, but as the video will show it will simply be a lie induced under torture.
Jack reminds Logan of all that has happened the Sentox gas being given to Russian separatists, and the fact that David Palmer was killed when he found out, and others were killed to cover that up. Jack reminds Logan of the deaths of Walt Cummings, James Nathanson and Christopher Henderson, all of whom confessed to being part of a conspiracy.
Jack then brings up the fact that he had to fake his death a year and a half earlier. He knows now that Logan was the reason he had to. Jack assures Logan that he has nothing to lose now if he shoots the President. He holds out his gun, and counts to three, but cannot pull the trigger. As sunlight streams in the windows, Secret Service agents swarm the room and arrest Jack at gunpoint. As Logan collects his belongings, he tells the Secret Service agents to take Jack into solitary confinement.
At the airfield outside of Los Angeles, the President's team is waiting along with Mike, and the First Lady who is dressed in funeral clothes. Mike learns that Jack is in custody, without obtaining a confession from the President. Martha gets a look of resolve on her face. Logan's chopper lands, and he joins his wife just in time to watch as a military band salute David Palmer's casket.
Martha breaks down in tears, accusing Logan of being a murderer. Logan has her taken into an airplane hangar, explaining to the aides standing around that his wife is not well.
Logan follows his wife inside the hangar, and once they are inside, he slaps her and checks to make sure she isn't wearing a wire. He realises now that Martha's sexual advances to him were simply to delay him. The two start arguing over Logan's role in the day's events, during which time he confesses to covering up Palmer's murder. Logan threatens her, and tells her he will send her to an asylum so full of drugs she will not remember her own name, unless she pulls herself together.
Emerging from the hangar with his wife, concealing her feelings, Logan begins a speech to the assembled military crowd which is broadcast live on television that the day is representative of the their victory, and that David Palmer's death, as well as the deaths of others over the day, requires a national day of mourning.
At CTU, Chloe has set up a conference call with the Attorney General. Buchanan and Hayes arrive, unimpressed that she acted without their permission. But Chloe explains that Jack planted a listening device in the President's pen, which recorded the conversation between Logan and Martha. As the Attorney General listens, she plays the conversation, proving Logan's culpability in David Palmer's death, and the terrorist attacks.
Logan finishes his speech as a federal marshal, flanked by Secret Service agents, approaches the stage. To avoid a scene, they merely show him the transmitter in the pen, and explain what is happening. Logan shares a look with a triumphant Martha. As the twenty-one gun salute begins, Palmer's casket is loaded onto the plane, and President Logan is escorted to a limo, under arrest for high treason.
Jack has been released, meanwhile, and is being examined by a medic. Audrey arrives and the two are reunited. Before they can talk, an Asian agent tells Jack that there is a call from Kim for him, inside the building. Jack enters and picks up the phone, but there is no one on the line. Suddenly, a group of masked men knock him out and drag him away.
It is shift change time at CTU and Hayes and Buchanan are packing up their things. They discuss what they believe will happen next: Logan will resign, and attempt to make a deal. Vice President Gardner will be sworn in, and Buchanan doubts he will still have his job. Hayes tells him she will make sure that he does. As they apologise to each other for their behaviour over the past 12 hours, Buchanan asks her out for breakfast. Hayes takes a rain check, since she is needed at Division, but something lingers between them.
As Chloe packs up, Buchanan congratulates her on her efforts over the day. He hands her a photo he found amongst Edgar's things: it is of Chloe and Edgar. Morris, who has returned, asks her if she wants to talk about it and a teary-eyed Chloe walks off with him.
At the warehouse, Audrey grows tired of waiting for Jack and goes to look for him. When she finds the phone off the hook, she alerts the Secret Service to Jack's disappearance.
In an unknown room, Jack is dragged bloody and beaten to the feet of Cheng Zhi, the head of security at the Chinese Consulate. He is arresting Jack over the death of the Chinese Consul eighteen months earlier. Jack asks for a phone call but realising that it isn't going to happen, begs them to kill him. Cheng tells him he is far too valuable.
As the clock hits 7:00 AM, we see that Jack is onboard a Chinese freighter, the Shanghai, which is already pulling away from Los Angeles
Notes
Aired as a double episode with 5x23.
Last episode in the main cast for Kim Raver, Gregory Itzin and Jean Smart. All three would return for guest appearances in season 6.
Logan's appearance at the airport is accompanied by the clock striking 6:06:06, or 6-6-6, the number of the Devil.
Tzi Ma's appearance was uncredited to save the surprise.

I loved the scene in the final with audrey and jack kissing passionately and them saying i love you my fave moment with the two of them together this season.
